When I click the "Register FlyNET and Join Royal North Virtual Airlines" button, I get an error message that says, "Cannot find file "C:/localhost/owner... blah blah." It only does it where I've integrated it into my website. How do I fix that? (I'm using Adobe GoLive CS2, if that helps any.)

I can not check it 'cause your sites gives a "403 : Forbidden" error when I try to reach it .
By the way , please write the full error you get . Actually integration pages do not use your Localhost , there must be an error on your site or your integration method .

Site should be back up and running now, only the home and join pages are working as of right now. The error message I get now is "file not found" from the website provider.
How should I have integrated it into my site? I copied the page source from http://flynet.en-studios.de/remote into GoLive CS2, modified it so it was my airline, and then uploaded it to the web.

Did you "coppied" the page source and "modified" it ?
Then how do you expect it to work
It is all designed to work at FlyNET servers , you can only CALL them from your site and this is explained in the Readme section of the integration .
It is simple , just use "Inline Frames" or "Frames" to CALL the pages from FlyNET server and ONLY use your VA's ID to TELL the pages that which airline you are using .
If the readme section and examples about "inline frame" use just google it , so you find more info about using inline frames .
That is all and simple .
